running and to lead are not synonims of organizing/planning are they?
Further down in the document there is indeed a paragraph titled planning a videoconerence.
What is their meaning?

planning is part of the overall operation

to run a videoconference, first one must plan it
then, the day of the conference, one must lead it

a chair/ chairperson is the head of a committee; in this case, if there was a videoconference committee or a planning committee, the leader would normally be the chair

appear synonymous in this case

although perhaps 'run' denotes more the technical end, and 'lead' the duties to be assumed as discussion leader?

being in the driving seat

moderating, being the 'chairperson', being the person in control.

If you think of a board meeting / conference - you always need a chairperson, moderator to introduce the points, keep the discussion relevant, let people speak in turn, when they indicate they have something to say.
If it is you that is calling the conference, you will probably need to prepare the agenda (items to be discussed), and let the conference attendees know in advance what the items are, so they can prepare what they are going to say.
This is what I understand by leading/running a video conference.

being in charge of/manage

To run means to be in charge of/manage. This involves the necessary preparations (planning) but also involves leading the conference itself.

Planning the videoconference refers to all the preparations involved to make sure that the conference will go smoothly.
